I bought a replacement shift boot that looks nice and of course is “universal fit”. The previous boot had literally been stapled to the inside plastic, which I didn’t want to do. I even ordered a new OEM trim. So what’s the best method of attaching it? Has anyone done this with success?

I really think heavy duty staples are probably the best option, (been replacing dirt bike seat covers like this for years). Obviously use short staples that won't poke through. Most adhesives are going to slip eventually due to heat. I had to reattach the leather on the armrest of my 2019 Mazda CX7 when the factory adhesive failed due to heat by stapling from the inside, it worked perfectly, can't see the staples and holds solid.
